IMO the primary universe was only shown at the beginning and end of the movie and as a result of the engine being controlled by the tangent universe donnie died. the tangent universe based upon the primary universe is the main focus of the movie. through the tangent universe it is understood that donnie was meant to “save” the world in 28 days 6 hours 42 minutes and 12 seconds. this also alludes to why when gretchen says his name is like a superhero name he says “what makes you think i’m not” donnie is fully aware of the loopholes and multi-dimensions but everyone thinks he is crazy despite him being the current “house” for the dimensions to communicate through
