By the time the movies were coming out, I was far too old for Veggie Tales, so my only exposure to the series was whatever VHS tapes my church had in its "lending library". The original series had a solid pacing that kept the energy up and the breaks for Silly Songs with Larry gave you a break from the preachiness. 90 minutes of Bible story that contains about 10 minutes of actual plot gets hard to sit through. It's funny in an irreverent way and the humor definitely bouys a story that doesn't have much meat to it, but I don't think they really succeeded with their message like they think they did, especially with Jonah's story abruptly ending with no real conclusion. Now, yes I'm a Christian (admittedly a kind of bad one), so maybe I'm blind to how in your face it is with the religious aspect, but I think the purpose of the movie was the frame story than the actual Biblical story. The big problem is that the story of Jonah and the Whale just isn't big enough to be an entire movie. I get that it's one of the better known stories (Although all I ever knew was the whale part. Again, not claiming to be a good Christian), but it's a thirteen page picture book worth of story; not enough for 90 minutes.
